FAA does not set crew member uniform requirements - it is up to individual airlines. Female pilots wear black or dark navy (to coordinate with the colour of the uniform of their airline) shoes, comfortable and with low heel - anything that a female executive would wear with a pantsuit would be suitable.

    Comfortable shoes

They wear women’s shoes. The FAA has nothing to do with it. Some pilots like boots, especially when it’s snowing or raining heavily. Otherwise, black or brown, depending on where she works. Her operations manual specifies specifics on shoes she can wear. Most opt for airport friendly shoes, as they get through security faster without a metal shank.
